I am seeing a lot of patients in the clinic recently who present with outer (lateral) foot pain with running. Commonly this is due to loading on the outer part of your foot to much. One potential cause is that your shoes do not have enough width in the toe box, that is you have a wide forefoot. Another possible link is having too much support in the medial arch so your foot is being pushed over into too much supination and you are pushing through your outer foot on take off. Pronation is important to allow the foot to adapt to the ground on landing. The foot then slightly re supinates to become an effective lever for push off. This needs to happen on the big toe side!
