Ok, well this isnt the ending I expected, a long journey across the country for nothing. So it turns out back at the hospital the fireflies wanted to operate on Ellie. They believed that some mutated cordyceps around Ellies brain would be able to be reverse engineered to create a vaccine, However, the surgery would kill her. Joel saves her from them and then apparently lies to her about it all. It is selfish but I cant say I wouldnt do the same.
