The separation of church and state was about the concept of a state (or the Federal Government) having an official denomination (as the English had the Church of England.) It doesnt appear in any of the founding documents, but rather in a letter of Thomas Jeffersons assuring the Danbury Baptists that they would be protected from the actions of the state.
