A smooth, even pedal stroke will lower the amount of energy you expend riding. Next time you’re on the trainer, improve your pedal stroke with one-leg drills. Warm up first, then unclip your left foot and tuck it out of the way of your spinning pedal. Pedal with your right foot, concentrating on good form. Without the other leg picking up the slack, it will be very easy to see where your stroke is uneven. Switch feet and repeat. Start out with one minute in a low gear, and work your way up to five minutes in a higher gear.
